MLST Allelic profiles and sequences

Creating local MLST profile databases

The updatemlst.pl Perl script has been made available to facilitate the automatic set up and maintenance of local profile databases. The script has been written to create PostgreSQL databases on Linux systems for the schemes available below. The script can be run from a nightly cron job to keep the databases up-to-date.

MLST profiles and sequences

This page is provided as a service to enable the easy importation and linking of publicly-accessible MLST profile and allele data.

Databases hosted on other sites sometimes only make their sequences and profile definitions available as web pages, containing HTML markup code, that makes their automatic importation to offline tools difficult. Here we use a common format so that scripts can easily parse the data for local use. Links to the MLST databases that these lists are generated from are provided. These databases remain the definitive source and all ST and allele assignments are done by their respective curators.

Profiles are available in tab-delimited text format. Sequences are available in FASTA format.
