Configuring STARS on Bio-Linux

Bio-Linux version 3 comes with STARS already installed.  STARS does, however, require two programs that can not be distributed with Bio-Linux due to licensing restrictions. These are the base-caller 'phred' and the assembler 'phrap'. These can be obtained, free-of-charge, from their authors if you are an academic user. Commercial licenses are also available for approximately $10,000 US. Please see the Phred/Phrap/Consed Home Page for further details.

Once the programs have been obtained, STARS can be configured by following the instructions below (the instructions assume you are logged in to the manager account):

  1. Install phred
  2. Install phrap
  3. Setting the path
  4. Setting up your environment and database
  5. Final touches
  6. Troubleshooting
